Hi jackson334,
Welcome to the forums and thank you for posting your log-file.
It seems thare is a problem with windowsmedia11-kb946665-x86-intl.exe on Microsoft's servers. I have just checked and downloaded this file myself and it is now not a proper Microsoft Digitally-signed update. I will need to investigate this further.
The second error is because it looks like Adobe/Macromedia have just released a new version of the Shockwave Player. We will update the Addons release to include this.

if you are talking about windowsmedia11-kb946665-x86-intl.exe, no, there's not an for sure way to bypass that, since this is a know failure in microsoft servers. by doing manual downloads, following the exact same link 3 times, i've got this:

to be honest, the download arrived fine 2 times and i've downloaded the null version one. last week, i've tried about 10 times and i've got only failures. by this very reason, we are inclined to say that at least one microsoft mirror has an issue regarding the download of this update. since we can't host any microsoft file, we can't bypass this issue. but if you think that may have some luck, you can try download it manually. but try other browser/downloaded each time, or you will get only failures. in the tests above, my first try was with firefox and i've got the null version. with ie7, ok and with getright, ok too. the main reason to try other browser is due the fact that a lot of browsers look into his own cache for files already downloaded
good luck

The problem with windowsmedia11-kb946665-x86-intl.exe is confirmed as definitely a Microsoft problem. Until Microsoft repair this, the only way round it is to remove the download completely from the APUP script.
If Microsft fail to do anything I will remove the download tomorrow. In the meantime, it is safe to use AutoPatcher. Just don't try installing KB946665!

Yes, it's already fixed. It's actually no longer needed if you install the very latest Security Update for December 2008.
