Well I ran APUP just a few hours ago, and updated with Autopatcher straight after. I restarted, and used the PC for a bit, and just now ran MBSA and found a few updates that my system doesn't have installed. These were listed in an MBSA scan. I am using Server 2008.

Sorry I had to paste a screenshot, MBSA doesn't allow selecting of text, and I hope this also enforces the validity of my claim (dunno why you might think i'm lying though :P)

So should these be included in APUP/Autopatcher?

Also, I noticed that the WinHlp32 optional hotfix isn't included in Autopatcher - I still have to install it manually. It's the one that allows opening of old .hlp help files from programs, this support was dropped in Vista/2008. Was this intentional or you guys just havn't gotten round to it?
