I updated both Flash Players to version 10.1.51.45 (I know you don't show betas in addons.)
When I run AutoPatcher in Windows Addons one listing is black, as expected: Macromedia (Adobe) Flash Player 10.0.45.2 for MFON and the other: Macromedia (Adobe) Flash Player 10.0.45.2 for IE is still blue.
I checked the registry and the listing for both had Flash Player 10.1.51.45
Previously, when I had done this both turned from blue to black - now only one lisiting changes color. Something is not detecting correctly, I would think.

i'm not so sure. flahplayer has only file detections. if they where updated, the files us to change. can you please check those:

due "only file detections", autopatcher works in "this and this" mode. so booth files shall be untouched to be properly detected.
the not ie version has an registry detection, so this one works in "this or this" mode:

The difference between the two is obvious when you look at FileVersion: one has => and the other = that's why one stays blue and the other is black. The => means equal to or greater than.
Fix the detection and they will both be shown as black when a later version is insatlled. :P

If you leave them both at = and not at => then when a user installs a later but beta version then the color reverts back to black. I would think you would want to only have final versions, not beta versions, officially listed and thereby resulting in a color change to blue. B)

I went ahead and APUped the Addons again and the Flash .apm files were replaced and now look fine. The files I
had previously were:
flashplayer_IE_x86.apm 1795 11.03.2010 16:11
flashplayer_notIE_x86.apm 1964 11.03.2010 16:12
I probably forgot to update Addons.
