APUP Unoffical?

Is APUP supposed to be unofficial? I downloaded XP 2003 x86 and all offices in English and finally finished. However near the end I ended up having 105% of my files along with an message telling me that some files didn't pass certification and I can either quit or continue at my own risk. So I stopped it an re ran and it finished without downloading anything. However it says it is unofficial? Is this because its still in Beta or are there bugs like this?

Yes, it's supposed to be like that.

The team aren't signing the releases until the tool comes out of beta.

When Apup comes out of beta testing, will there be a way to sign the releases for the files that we have already downloaded several times in testing? I would hate to have to start from scratch.

Because the scripts are cumulative I assume they will be signed with a small (few KB) file.

Yes, since the scripts are cumulative, you'll only have to download the changes made (maybe some new hotfixes and new apm files). It's a major advantage of having a update system like this one.
