double-click autopatcher.exe (that is downloaded when the AutoPatcher Engine 5.6.81
is selected to be downloaded in apup dialog screen) and then do your selections in the tree. autopatcher select only a few updates by default, but you may require do certain selections to be fully up-to-date

no, autopatcher.exe doesn't download anything. autopatcher is an frontend to deploy the updates, only that. apup, by other hand, is an kind of download manager, that reads an script with the required updates for an OS and download the updates, according to the user choices about OS, etc. so, basically, after download the required updates with apup, you have to run autopatcher.exe and made your personal choices about updates. then, you have to hit next and relax while the updates are being deployed (that is what i'm doing right now). but remember this: certain updates may be required after deploy another update. just as an sample, you will be able to see and deploy the updates for wmp11, IE8, etc after ie8/wmp11 be already installed.

Is there a way to install all the updates at once instead one at a time? It was time consuming when installing one at a time. There must be a faster and easier way.

well, you can select all the ones that you need in a single shot (that is what i do), but there's one problem: you will be unable to install the updates for wmp11 or ie7 or even 8 without an reboot. that isn't an limitation from autopatcher, it's an ms restriction. so, at least 2 runs...
