I have been creating and updating my slipstreamed Windows XP/Vista installs for some time before I came across this program. As such, I have a large majority of the update files already residing on my PC. I was wondering what the file structure that APUP uses and whether i could copy the files i have already downloaded into the APUP directories so i don't have to re-download hundreds of duplicate files. Then I could use APUP to check each file and only download the missing ones.

well, that is kinda tricky. the updates that aim xp us to have an _xp into the folder name. but that is the general rule only. some updates fits for all and, due that, those may not have an _xp into the folder name

If you have a high-speed connection I'd recommend you just run APUP and opt to re-download everything. The results then will be only the updates that are required for your system and only them. What you may have could be old or obsolete and, therefore, not required for or desired by AutoPatcher. <_<
