Windows 7 doesn't update completely

Thanks in advance for reading this and any feedback / questions that i can provide I will do so.
Currently I'm running AutoPatch on a new Windows 7 machine. When I first check windows update it tells me there are 35 updates needed.
So i downloaded autopatcher, ran apup to get the list of updates, then ran autopatcher and now when I check the windows update section i still have 16 updates needed.
This is after I've run this twice, all the updates in autopatcher are blue. Should I download it again and re-create the list because I'm not sure if this list is changing as I do updates.
I needed to update 50 identical machines, so if it means i need to update autopatcher after each update, will this require me to a different folder for each sequential update?

well, are you sure that have selected the updates to be installed? also, WU isn't too smart: you may require an reboot and search for updates again in order to get rid of the old list

no. that list is generated according to the machine where autopatcher is running from. so, one folder for all those machines will be enough
