Autopatcher.exe is missing

If you don't have autopatcher.exe, run apup.exe again and make sure that Autopatcher updater and Autopatcher engine are checked, as well as any of the update sets you want.
What do you mean when you say you unziped to your CD drive? Do you mean you burned the files onto a CD?

JRosenfeld pretty much summed it up but I will offer a bit more...
Extract apupxxx.zip and run APUP (apup.exe) locally from (C:\apup as an example) first to create (or update) a release - then 'move' or 'copy' to flash, CD, DVD media. Make sure it's an Official release.
If you're having problems running AutoPatcher (autopatcher.exe) or updating from the above mentioned locations (flash, CD, DVD) 'move' or 'copy' the release to 'C:\' (any local hard drive, not external) of the system you want to update (the Microsoft patches), then run AutoPatcher.
