A computer that I am working on was XP SP2. Since it is a fresh install of XP, I used Windows Update to install all patches, and then I installed SP3. Everything went well, so far. The computer was originally built by a guy who is a big fan of Autopatcher, so the August, 2007 version was installed in /Windows/Autopatcher.

Seeing AP, I decided to experiment with it since the builder's endorsement was a good reason to investigate. After spending the last hour or so reading and playing with it, I have encountered the following questions and situations:

When I ran apup, it loaded everything into my \installs folder. The installation in \windows\autopatcher is untouched. Should I uninstall the old version and start again? Should I copy the old version on top of the new one? Should I run autopatcher.exe from the \installs folder?

Running apup.exe netted the "One or more files failed verification" error. It appears that I should ignore this error, based on other posts here.

Most importantly, it is not clear to me why a system fully and completely patched with Windows Update requires additional updates with AP. Is it the consensus that AP is more accurate than WU?

Some of the registry tweaks (such as My Computer first on the desktop) that are listed in black in AP have already been applied to this computer via TweakUI. Does this indication mean that AP is going to write the registry entry but it does not check to see the present value?

no need to. almost all script already do all changes in order to adapt an previews release into the most recent version. but if you wish, you may do it from scratch. sometimes, it save some issues

when that happends, something has failed into md5 checks. when that happend, you may run apup like this:
apup /log

so, you can sent us the log that will help a lot to improve this sort of issue

yes, it is. we add all updates based into ms bulletins. not all things that are in a security bulletin goes to WU at the same time. sometimes, somebody just forget that there's security issues that shall be fixed through WU and then you are in trouble...

sometime ago, an update has locked some entries into registry to prevent viruses. we us to add checks to tweaks in that same place, then we had to change it. also you have an old version, this may be the case. but don't worry. doesn't hurt if you apply the same tweak again ;)
