I assume that you are actually referring to the updater (apup.exe) and NOT to autopatcher.exe.

If that is what you mean, then the answer is that apup is an updater not a download manager. It is working from a script, not interactively with the user.

Also, don't forget that apup is still in beta, so improvements will coming soon -- including improvements to the management of the download queue.
