I'm not near a Vista system at the moment, so I can only give you half an answer.
The files you mention are all part of Vista itself. When AutoPatcher requests that a Microsoft update be installed (an .msu file) this is done with:
wusa.exe -- Windows Update Stand-alone Installer (part of Vista)
pkgmgr.exe -- Package Manager (part of Vista)
dpx.dll -- Delta Package Expander (part of Vista)
When AutoPatcher stops with one update, it tries the next.
Many message boxes are appearing, because if AutoPatcher has to install 20 updates (for example) then wusa.exe will be called 20 times and dpx.dll will be called 20 times (or more). So dpx.dll will be "missing" 20 times (or more), wusa.exe will stop 20 times and you will see 40 (or more) messages!
What I don't know at the moment is why dpx.dll is "missing" as this is a Vista system component.

I can only offer general advice on repairing your copy of Vista, which is to run SFC -- the System File Checker. If you do not know about SFC, please read System File Checker (SFC) by Microsoft MVP John Barnett.
Be warned: if SFC finds an error, it will ask for your Vista DVD in order to load the original file. However, if you already have installed SP1 this may not happen (because copies of the SP1 files are already on your hard disk).
