How do I use Autopatcher now, having downloaded the current set of updates, when new ones are added. Should I remove everything and start from scratch with APUP or can I keep the modules etc which I have already downloaded and simply rerun APUP?

exactally like that. the script will check if something has changed and do the proper modifications, so, you will spare a lot of time and bandwith

As Cristiano says, always use the same folder.
The most common mistake that users make, when an error occurs, is to delete eveything or start again in a new folder.
