I would like to download and install only the security patches for SP3.
1) Will not installing other updates affect the stability and/or security of SP3 in the future?
2) Can I make apup only download the security patches?
Thanks!

Hi johnza,
Welcome to the forums.

You can't alter what Apup downloads, except by choosing amongst the releases displayed on the screen, but you can completely control what is installed by AutoPatcher. Apup will not install anything, because that function is done by AutoPatcher. To install only the Security updates, run AutoPatcher and make sure that only the Critical updates are selected. Even then you can choose individual Security updates to install instead of all of them.

In answer to your second question, other updates may also increase both the security and stability of Windows XP. In fact, some updates have the common description by Microsoft of "Install this update to increase the stability of Microsoft Windows XP".

So allow Apup to run and, when it has finished, start AutoPatcher and choose exactly which updates you want to install. Each update has a short description displayed beneath the selection screen and a link is also provided to the relevant Microsoft article.
